Kenpuu Denki Berserk is inevitably the winner here, but I also favor Elf wo Karu Mono-tachi II as a firm masterpiece because it's the rare sequel that even surpasses great original. Rurouni Kenshin: Meiji Kenkaku Romantan - Ishinshishi e no Chinkonka can be considered as borderline masterpiece.
